Is there any major differences between placing the firing position of the upward rather than towards the back? I know low frequency sound waves are omnidirectional, but I can't help but wonder if this will change some of the acoustics. Any thoughts?

I was told that the best direction to aim a sub was at the rear window. The sound will hit the window and then reflect off toward the cab making it deeper. But that is just what I was told.

Yes, you want the sound waves to travel the longest distance possible because they have such a long wavelength. So firing towards the rear hatch is the best. This is the reason why a system (at least the bass portion of it) will often sound much louder when you stand outside of a car than it does when you are inside it.

What I've found to work the best is subs up and port back. Also it sounds better with the subs up so there is less rattling from the hatch.

I don't have any experience with ported box systems, but that makes sense. As for the rattling, a layer or two of dynamat will fix that. The only rattle problem I had with my 3 12s was the outer hatch handle. That was easily fixed with a small rubber washer placed between the two pieces of the handle. I can crank it and get nothing but bass :D

The only problem that I have and others have is that our boxes (when subs face the back hatch) is that they are a lot taller than the depth causing them to fall over when accelating too quick, or doing burn outs. Thats why I have dicided to face my subs up sounds about the same. Check my page out if you would like 2 see.
